I am trying to use the package generator on my website.
I can only get the package generator to work on the master file pages, and it doesn't recognize custom my pages even though I moved the "docs directory" into my website.
It appears as if it only works on the original "master file pages" and not on my custom pages.
Is that correct?

That's correct. The Package Generator only generates a Custom Package based on the Default Package Files which you can Customize and Edit for quick deployment without sorting through 1200+ Package Files.
