Hello,
What lines do I need to add to the custom.css to change the colour of:
Buttons (hover and border etc)
Link colors
Have tried the colors.css and colors.php but buttons are an issue so trying to simplify things.

The Best way to modify colors is the css/colors.php File. However, to Target Specific Elements, you can either use the Utility Classes: http://docs.semicolonweb.com/docs-group/utility-classes/ according to what is required to be changed (this is the best option), else you will need to Customize the CSS manually by creating a New Class, add a Custom Color property to it and then applying the Class to the Element.
